Just started kanji n4 and it seems difficult reaching as there are a lotta readings, esp in the kun. As I progress in n3..n1 will the kanji get more difficult?

They actually become easier and more systematic. There are just a lot more of them, and they come up less frequently.

I feel like N2 and N1 kanji actually have less readings you need to worry about, because a lot of them are mostly used in compound words.

I personally didn't feel much of difference jumping from N4 to N3. They all just kinda blend together at this point. This includes any N2/N1/non-JLPT kanji I've studied.

For example is N1, but it only has one reading ジョウ, and if you know the word 冗談 it's easy to remember.

It's not like a game with an exponentially increasing difficulty 😁

But how do we know when to use the appropriate kanji when some of the kanji has same reading whether it be kun or on ?

For me it's less about memorising readings and more about knowing how different kanji behave in context.

One example is 上手 being read as かみて in theatre (stage directions).

A lot of words have the same reading in 平仮名, but you can figure out which one it is based on the kanji it's written with.

こうか can be 効果 or 高価, but the kanji show you which one it is.

For me readings don't "stick" easily unless I also know at least one word that uses them. There's also many readings I just know, without ever having studied them, because I can connect them to anime.

I know (ヒョウ) from Bleach, (ソウ) from Frieren, (キ) from Demon Slayer, etc.

You like Naruto right? (しゃりんがん) has a bunch of useful readings.

(シャ) – copy, photograph (on'yomi)
(リン) – ring, circle (on'yomi)
(ガン) – eye (on'yomi)
