I don't like to study Kanji readings out of context, so what I currently do is mark all Kanji as unknown, and in vocab quizzes, select the option that all Kanji be shown despite if they are known or not. Then I also enable the global setting to show furigana for unknown Kanji. I don't do any Kanji quizzes. So when I am doing a vocab quiz, it always shows all the Kanji with furigana. What I would like to do is be able to selectively select certain readings of a Kanji as known without just marking the entire Kanji as known, so that when a new word with a new reading shows up, I will be shown furigana only for that reading. For example, I am familiar with る being pronounced miru, and would rather not see furigana for that word/reading. But I am unfamiliar with the word and the reading "ken" for here, so I would prefer for that reading to remain unknown and show furigana for now. Is this possible?

I think I'm understanding you correctly. If you go to the Kanji section of the dictionary and find the kanji you're talking about, you can click the available readings to select which ones you want to be quizzed on but you can also click the lightbulb to mark it as "known" which should remove the furigana in the quizzes. I hope that works!
