Out of the blue, suddenly a popup appeared saying "do you want to save your garden?" I clicked on yes.
And then this happened :

Fortunately, I had created backups for it. But what if I had not? this has happened to me before, but then it was not that big. Any fixes for it?

"Any fixes for it?" I highly doubt there's anything a user can do on their own. Your only option would be to contact Michael. And yeah, backups are nice, but not everyone has them.

Filing a timely bug report should also give Micheal useful data :)

​That's one of the Halloween exclusive items. They'll be available again pretty soon :)

​Here's the dictionary entry ( ろくろ首 , ろくろ meaning 轆轤), a [ LINK ] to the Wikipedia page, and what the "item" looks like :)

PS: Apparently there's a type of ろくろ首 called 抜け首. It's basically the same things, except the head detaches itself completely.
