The dictionary on this site says:

ある
to be (usu. of inanimate objects), to exist, to live; to have; to be located; to be equipped with; to happen, to come about (-る verb (godan/type 1)/intransitive)

However, genki says it's a "u-verb" (あります) and it sure conjugates like an "u-verb". Is the dictionary wrong?

It is an u-verb. Any verb that ends in る and is preceded by a syllable that ends in -a, -o, or -u is always a u-verb.

I didn't know that tip on -u verbs. I really have not thought of it that way. Is it Miyamoto? Thanks! :)

So can someone fix the dictionary on this site? It says it's a ru-verb, hence the reason for the post.

The site is marked differently - when the site says 'う verb', it means ones that end in う. For ones that end in る, it has two designations for the る verbs (note that it's not just 'る verb' in the example posted).

I'm open to considering a change in the marking of the verbs, though. If I were, for example, to change る verbs (that conjugate to ります in masu form), to 'う verbs' as the discussion here suggests, how would verbs like かう or はらう be marked as?

Sorry, I didn't realize how you had it set up; I don't use the dictionary on the site. I just noticed that you had the Type 1 godan marker on it as well. I think you should keep it the way it is since it's only Genki that uses the distinction between godan and ichidan verbs as う-verb and る-verb, respectively.

Maybe there should be a small write up to explain the difference in explaining the types of verbs? I can write one up later if you'd like.

I would welcome such a write-up! Don't change things on my account if they're correct, but I'd like to correct my lack of understanding.

Is there somewhere I can read about this difference in terminology?

Yea - I will add a write-up myself in a couple days, stick it in the FAQ, and then change the 'xxx-type verb' text into a link to the faq. Will let you know when I get it in (pretty busy the next couple days).
