深夜 しんや describes the time around 12-3am, as does 未明 (formal, used in news reports etc.) but 未明 has a nuance of "predawn" or 3am-5am.

未明 みめい is used to very clearly describe an event happening in the night, but establishing it as after the turn of midnight and into the new calendar day.
