I always thought the first part of this was more along the lines of wanting to do something, but for some reason you can't or shouldn't. Whether that reason is due to morals, how you'll be accepted socially if you do, or something along those lines. Am I wrong?

I talked to someone, and they said that it was not restricted to things you 'wanted to do', or 'you would do if only you were able to/it was ok to'.

Added ている, and ない わけ was in there as a second definition already :)

I am using the マスター book for the N2 and they have two forms of this

わけにはいかない and わけにもいかない both have the same definition but I'm unsure if there is a time when one should be used over the other. I was told the わけにもいかない is more like I can't even as in

もうわってしまった。まるわけにもいかない。っている。

like there are other choices of places to go to but you can't stay there and you can't even stay at the company.

does this make sense? these things always confuse me.

At this link I also found the meaning "cannot afford to", I believe a sentence like "ここにまるにはいかない" said from someone who is chased means something like "we cannot afford to stay here", right?  So maybe might be useful to add it to the list of meanings,right? Just a suggestion, I leave that judgement to the more knowledgeable :D

I'm trying to break down the grammar further since I've always had trouble with this one.

わけ reason

には for which

いかない doesn't go (do?)

So is it that "must not" is "(I) don't do x for reasons" ? but of course is stronger than the literal English?

Very literally, you get:

わけ = situation / circumstances

には = as for

いかない = won't go (in the sense of 'to go well'/'proceed' or 'to go with a choice'/'do in a particular way')

So わけにはいかない = As for the situation X, it won't proceed (implying it must not happen)

But in general, you shouldn't try to break down grammar patterns to this level.

It's usually easier to just say "this means that", rather than use some forced interpretation.
