はもちろん and はもとより both mean 'not only... but also'.
はもちろん adds the nuance of 'of course (A), and also (B)', e.g. 学校はもちろん家でも勉強する ('He studies at home, not just at school').
はもとより is more formal and emphasizes that (A) goes without saying, e.g. 親はもとより先生も反対した ('Not only his parents but also his teacher opposed it').
